Adding non-volatile memory on chip with the processor can have some advantages especially in portable electronics. This can allow the processor to power down to save battery and start back up at the same point. Depending on the system, this could take a lot of memory space. The down side is that adding flash to the processor complicates the process and increases the cost. It may be more cost effective to partition the system with the flash off chip as it is in most systems today.
